The Nigerian midfielder, who left Everton for Fulham last summer, slotted home from inside the box in the 61st minute after Emile Smith Rowe's impressive run and pass.
Iwobi's second league goal of the season put Marco Silva's side ahead, but Everton snatched a point deep into stoppage time through Beto's equaliser.
Fulham's Calvin Bassey also featured in the match.
Iwobi has now made nine league appearances for Fulham this season, and his goal return will be a welcome boost for Silva's side.
Everton's late equaliser denied Fulham all three points, leaving them to settle for a share of the spoils.
