Nsue leaves the Teesiders after two-and-a-half seasons at the Riverside Stadium, having joined from Real Mallorca in 2014.
The Equatorial Guinea international has signed a three-and-a-half year deal with Birmingham, with the Championship side having paid Boro £1m to secure the deal, which does include add-ons.
Birmingham boss Gianfranco Zola was desperate to add Nsue to the club's ranks as a replacement for Jonathan Spector, who is on his way to the MLS.
"Emilio is a player that first of all has already won the league, he has offensive qualities that are important," he said to the Birmingham Mail earlier this week.
Nsue is well enamoured by the Boro fans and even has his own song "?Ain't nobody like Nsue'. But having made just four Premier League starts this season, as well as not featuring since September, he has decided to call time on his career at the Riverside.
