Speaking in his post-match interview, the Potters boss was somewhat disconsolate after a penalty was awarded against his side for the second weekend in a row.
On this occasion however it was to prove costly, with Given's mishap leaving Stoke bottom of the table as Everton took all three points.
Hughes does however believe that his side had chances of their own to take something from the game, however failed to capitalise on their opportunities.
"We still had good opportunities, we hit the bar and Jon Walters was inches away from a cutback that he would have put in the back of the net."
Defeat at Goodison sees Stoke slip to the foot of the table, however Hughes remains unconcerned at this early stage of the season.
"We'll pick ourselves up. On the day there was not a lot between the two teams and a draw would probably have been a fair result."

Reflecting on the penalty, Hughes conceded that he would have to consider implementing a new tactic at set pieces after a foul on Ashley Williams in the box resulted in decisive moment.
"We are disappointed with the award of the penalty. I feared at the start of the season that some teams would not get a fair crack at the whip and that is happening to us. It is a very harsh decision in my view and that is two dubious penalties against us.
"We are going to have to consider zonal marking as it is too damaging for us," he added.
