The Maiduguri club had lost their opening match 2-1 at Rivers United.
Ex-Kano Pillars and Gombe United midfielder Samuel Mathias put them in front after only eight minutes.
Former Ikorodu United ace Chinedu Onyelonu drew the visitors level after 23 minutes, before Abraham Audu restored El Kanemi lead six minutes from half time with a superb volley.
